Bacterial Genome Sequencing

Bacterial Genome Sequencing

Unlock Complete Bacterial Genomes in a Single Run

Whole-genome sequencing of bacteria has never been simpler, faster, or more comprehensive. Using the latest Oxford Nanopore sequencing platforms, Retrogen delivers fully assembled, high-quality bacterial genomes—including chromosomes and all native plasmids—in one seamless run. Ideal for clinical microbiology, pathogen surveillance, antimicrobial resistance studies, and environmental metagenomics.

Why Choose Nanopore for Bacterial Genome Sequencing?

Nanopore’s long-read, real-time technology eliminates the fragmentation and assembly headaches of short-read methods, giving you finished, circularized genomes with complete resistomes, virulence factors, and mobile elements resolved in a single dataset.

Key Benefits:

  • One-Run Completeness: Assemble entire bacterial chromosomes and all plasmids to closure—no hybrid assembly needed.
  • Ultra-Long Reads: Reads routinely exceeding 100 kb resolve repeats, phage insertions, and complex genomic islands.
  • Real-Time Results: Start analyzing data within minutes of sequencing; ideal for outbreak tracking and urgent diagnostics.
  • Epigenetic Detection: Direct detection of methylation (6mA, 4mC, 5mC) without bisulfite conversion—critical for restriction-modification systems and virulence regulation.
  • Accurate AMR & Virulence Profiling: Confidently identify and phase resistance genes, even in multi-copy plasmids or transposons.
  • Low DNA Input: Start from as little as 100–500 ng of genomic DNA (or directly from colonies with Rapid prep kits).

How It Works

  1. Sample Submission: Send purified genomic DNA, colonies, or even broth culture—we offer multiple preparation options.
  2. Library Preparation & Sequencing: Rapid or ligation-based libraries loaded onto PromethION or MinION flow cells.
  3. Basecalling & Assembly: Real-time basecalling followed by flye/medaka/polishing pipeline for >Q50 consensus accuracy.
  4. Comprehensive Reporting: Circular chromosome(s) + all plasmids delivered as polished, annotated sequences with methylation calls.

Applications of Nanopore Bacterial Genome Sequencing

  • Infectious Disease Surveillance & Outbreak Investigation.
  • Antimicrobial Resistance (AMR) Gene Tracking & Mechanism Elucidation.
  • Microbiome Strain-Level Resolution
  • Vaccine & Biotherapeutic Strain Verification.
  • Food Safety and Environmental Monitoring

Submission Requirements:

High-molecular-weight genomic DNA is preferred. Standard column or bead purification works well. For fastest turnaround, submit fresh colonies or overnight cultures using our Rapid Bacterial Barcoding Kit option. Minimum 200 ng total DNA (100 ng for Rapid prep). Samples in 10 mM Tris-HCl or nuclease-free water. 260/280 ~1.8 and 260/230 >2.0 recommended.

Results Files Delivered:

  • Polished, circularized chromosome and plasmid FASTA(s)
  • Fully annotated GenBank files
  • Methylation summary (6mA, 4mC, 5mC) in BED and motif reports
  • Read coverage plots and assembly statistics
  • Comprehensive PDF report with QC metrics and key findings
  • Optional: Comparative analysis against reference or database (ResFinder, VFDB, PlasmidFinder, etc.)
